In the second American cartoon show my recollection is that the Sonic gang are pretty clearly an indigenous paramilitary, fighting back against Robotnik who I think you could call a settler (literally intends to supplant the indigenous population by transforming them into citizens/enslaving them, though he’s not replacing them with a different group, he’s changing THEM, so it’s dicey).
I just want to get that out of the way, but am fine to focus on game canon for the rest of the thread.
You can argue convincingly that “terrorist” is a meaningless term in usage, because it’s function is so different from its supposed definition. By any definition, many militaries would be terrorist organizations, and yet the term is generally used to separate paramilitaries from militaries and to slander people and organizations that the accuser doesn’t like.
So, when it comes down to it, you could argue that Sonic isn’t terrorizing anybody sentient, other than Robotnik. On the other hand, if you’ve repeatedly used the word to refer to people or groups who oppose a dominant force with violence, then sure: he’s a terrorist.
Anyway. Loki. Tell us about G.U.N. are they supposed to be the good guys, or are they–like–morally grey?

I played the early Sonic games at a friends house sometimes but primarily knew him from the Saturday Morning cartoon and the Archie comic where he is explicitly labeled a freedom fighter, primarily taking parts in acts of industrial sabotage. He’s not a terrorist, he is exactly what a corrupt evil government would label a terrorist.
